Every time when I start Guayadeque, it automatically scannes the music directory and creates new lists of "Last Played Tracks", "Most Rated Tracks" and "Recent Added Tracks", and the coverbowser rebuilds its database (because it lost the images).

The (local) music directory contains "only" 6 GB of mp3 files.
I removed the invisible .guayadeque file, started the program again and kept/unchecked the default preferences, but the symptoms remained the same. I removed Guayadeque and re-installed it again (SVN version via PPA) - again, nothing has changed.
How can I fix this problem?

PPA should be building now. Update will be available on it shortly.
Please remove the dir .guayadeque so you can start with a clean database.
